"new to the board" hello and help

Hey everyone I think the board is great and could use help.
I have a stock 99 busa I bought new in 99 and she now has 39k on her. 2 seasons ago I noticed a backfire then more common. This past spring put in a KN air filter and now even more backfiring, (all while decelerating from high RPM's) so common I have it timed to point and shoot my go go gadget finger gun. I read that some guys have replaced the "pair valve diafram". I phoned my local dealer and was informed I cannot just purchase the diafram but the whole unit. $240!!
Anybody that has done this can you please give me some input as I will be pulling my bike apart this evening and need it reaccembled in time to go to the west coast on Saturday am.
Second I have noticed a loss of power! mostly at higher elevations. I know some power loss is common but this is more then I have noticed in the past at other high elevations.
I had the valves checked this past spring and all were within spec (according to the shop that F@#kt up everything else)
could the diafram also be the problem? Plugs were changed recently however I will recheck them tonight. Fuel filter was also changed recently. Stock exaust. TRE on order.

Backfiring with a stock exhaust, hmm... That is weird. You might be able to get a used PAIR valve off of eBay. It might help or not. I'd personally recommend removing the PAIR valve completely. That way you aren't introducing any fresh air into the exhaust, which is what contributes most to backfiring. There are kits avaliable to make removing the PAIR easier.
