I am planning on putting a 16T front sprocket and leaving the same size 40T on the rear. Will this throw my speedo off?
 
Yes.

However, if I were you, I would go with a 43 tooth in the rear and leave the front at 17. The smaller the front sprocket, the greater the stress on the chain because it has to bend around a tighter radius.

Besides, a 43 tooth also shortens the wheelbase a tad which has the effect of mildly better cornering and more wheelies.

16/40 will throw it off, but not by a whole lot as compared to stock. Now if you really like some good solid take-offs and some wheelie fun, then go to a 16/42 setup. Most everyone here that does a front/rear sprocket change simply LOVE the 16/42 setup.
 
Whew...that would be the equivelent of going to a 45 in rear.

Then again, you could do that with the stock chain...16/42. Hrm...???

yea, the stock gear ratio is 2.35, and a 16/42 is a 2.65 ratio,as to a 16/40 is a 2.5 ratio. So, the 16/42 is gona give you more bottom end, and less top end.
