For me, it was the color-matched Tobin Seat. I also have a Second-Look color matched seat too. Less expensive if you are on a budget. Use both for travel.
The color-matched sanded and painted inner dash panels (I just hated the stock flat black crocodile pattern.) from Race Ready is one of the best
Appearance mods you can do.
The stock silver TL1000 rims. Cost me $750 for rims, plus $$$ bearings and axle inserts. Not cheap but no other '00 looks like this one.
Obvious an undertail- Toss that goofy looking rear fender.

Also partial to the Bagster Tank Cover w/ tank bag. However, that's more of a sport-touring item, so not for everybody.
Toss the ugly orange turn signal lens and go with clear.

Fairing screens were already mentioned- excellent mod. $50 for normal steel ones, and $100 for chrome.
Toss your clunky looks stock footpegs and use them as paperweights. Pro-Tek, Comp Werkes, and Yana Shiki are all
exactly the same pegs and run you about $50.

I got rid of the rear stock rotor and went with a ($126). Looks awesome. Front Waves are pricey, but I instead had by carriers painted blue to match the bike. (I have a rear Gen-I in stock).
Generally, the idea behind appearance mods is to clean up and smooth out the look of the bike. You can do that well with the Busa. This thing looks fast standing still.
