My 05 had that problem from the start. All I had to do was put two washers under the latch mechanism and all is well now. Those rubber "bumpers" at the front of the hump aren't the problem. Try my fix. It's worth a shot.
I agree, more pics needed... If the rubber spacers are stock, they should be doing what they are supposed to do... Did you look at the hump closely prior to mod, was there a difference?
The grab bar isn't hitting anything and everything was A-OK until this last project.
A clone post at suzukihayabusa.org I posted. I was told to add 2 washers behide the bracket that clicks and locks the back hump into place. He had the same problem after he painted his bike. So in that case I would have to completely blame to cold. The cold is making my plastics warp and im shur when I reach Florida. WHEN im there i'll beable to adjust the bolts and fix the problem.
If you have any ideas or had the same problem and don't beleave the cold is in play please post. Other from that im completely lost

my 2 cents worth (literally) - mine was hitting in the rear from new and I shimmed the latch (hump side) with 2 pennies between the bracket and plastic
