I don't see how they wouldn't. Same frame, bolt pattern, etc... Maybe fairing clearance is a little different. But lot's of people run gen2 exhaust on gen1s and vice versa. Hell, I run a gen2 exhaust system on my gen3 with zero clearance issues.
The Gen1 can't have the center-stand on(if you have one) with most Gen2 headers, and the Gen2 muffler(s) have to have sliding hangers, as the Gen1 and Gen2 passenger pegs/muffler mounts are in different locations.
