Ignition issue

I am building a Hayabusa Dragbike y2k, with a Rotrex supercharger.
All of the wiring harness is homemade, ECU is a Autronic SM4 1.09. CDI is a dyna Arc2 running wasted spark through dual coils. flywheel is a 24-1 with the y2k CKP sensor, and y2k CMP sensor.

The engine ran great with stock harness, stock flywheel, ECU and a PC3. nothing mechanical is changed, except from the flywheel.

I am currently triggering at 0 and 180 degrees when Ign. is set to 0 degress in ign table. I'll hold back my trigger settings, i order to get new inputs.

The egine sounds like it knocks back, when i try to start it. It sounds like 2 cylenders runs fine and 2 missfires. but i am not sure. all 4 plugs ignites fine, and coils are changed. The will take no more then just under 2000 rpm, but we havn't pushed, it sounds nasty

I am looking for some infomation about the trigger degrees, from the missing tooth to the TDC, keep in mind that i changed the old style with a new 24-1, using the old sensors?
I assume, that cyl1 in comp is the trigger count, if i am wrong please say so.

I have read that the ignition degrees are difrent on 1-4 and 2-3. can this cause my ignition issue?
