Down shift 'noise'

Have a question, I hope this is the right place to put it and get some feedback. I have noticed on my stock 05 Busa that when I down shift from time to time there is a distinctive 'less than normal' click, (normally there is a very clear crisp break with an audible 'clunk') and the gear is not 'set' (fully engaged??) until I release the clutch some. This is mostly while coming up to a stop and I am out of the throttle and coasting in gear for a moment or so before pulling the clutch and down shifting. I fear that she is 'between gears' and putting undue stress on the tranny. Any advice??
 
This is normal to me, been riding since 1972 and I've never owned a bike that didn't have this issue. I down shift to help me stop, and when doing emergency stopping I often find my self having to release the clutch a little to get down through the gears when I'm stopped or nearly stopped and still in the higher gears.

It's hard for me to put this into words but you need to downshift through the gears at higher speeds, the slower you are traveling the harder it is to down shift from higher gears. There are times when I'm sitting at a stop sign with the bike in neutral checking the phone, and I have to use the clutch a little to get in gently into first again.

Maybe that is it, maybe I am coming down from higher gears than normal.... I almost, ok always corner in 2nd (unless stopped at corner). Maybe it is a bad thing for the Busa, but is a habit from riding crusers for years, I do 'engine break' to some degree. But never more than 10-15 mph. I will pay more mind to it, maybe down shifting a gear long before the stop??? (would keep from coasting in on 3rd or 4th, then clutching in down to N and stopping with breaks)

I have been riding for YEARS, but still feel like a noob on the Busa, she has soo much power and she is (feels) so heavy compaired to cruisers.
 
I'm pretty sure there's a shifting chart in the maunual. That might help out. If you know someone close by they might be able to take her for a spin and let you know if they think there's a problem.

I typically only hit neutral if stopped and I'm looking at the phone or messing with the music.
